OMOP Invest Drug vocabulary

Overview

This vocabulary is based on drug concepts taken from the NCATS Inxight drugs collection as well as concepts belonging to antineoplastics taken from from the NCI Thesaurus (NCIt).

Sources

The source data is provided by GSRS INXIGHT in a zipped JSON file.

Supplemental information on Antineoplastic agents, and list of NCIt pharmaceutical substances can be found here

Transformation

The procedures for transforming Concepts from the source to the OMOP Standard Vocabularies can be found on the OHDSI GitHub.

OMOP Invest Drug concepts are based on Inxight concepts. In the future other sources such as Drug Bank and NCIt can be added.

Concept Names

When display_name = 'true' then the INXIGHT name is a concept_name, otherwise it’s a synonym_name

Concept Code

FDA UNII codes are used as concept codes (the GSRS approvalID).

Standard Concepts

  • OMOP Invest Drug concepts are always non-standard and mapped to existing RxNorm or RxNorm Extension or to a newly created RxNorm Extension concept based on the respective Investigational drug

Domains

All concepts belong to the Drug domain

Concept Classes

The OMOP Invest Drug concepts are composed from the Ingredient and Precise Ingredient classes.

According to the RxNorm conventions Precise Ingredient is a specified form of the ingredient that may or may not be clinically active. Most precise ingredients are salt or isomer forms.

Concept Relationships

Mappings

Each Invest Drug concept is mapped (‘Maps to’ relationship) to RxNorm or RxNorm Extension (already existing or newly generated)

Form of

‘Form of’ relationship is built between source Precise Ingredients and Ingredients.

Hierarchy

If newly created RxNorm Extension concepts belong to antineoplastics, they acquire ‘Is a’ relationships to the ATC L01 ‘antineoplastic agent’ concept.

Instructions for ETL

If you have patient data containing Investigational drugs, please use CONCEPT_SYNONYM OR CONCEPT table to match source descriptions with synonym_names OR concept_names to encode your source drugs as OMOP Invest Drug concepts.

Note, investigational codes (e.g. early working manufacturer codes) are also stored as synonym_names or concept_names; concept_names and synonym_names are written in uppercase. OMOP Invest Drug concepts are mapped to standard concepts then through ‘Maps to’ relationship.
