How to run WikiPathways-app with Cytoscape 3

This is now an app available through the convention AppStore update process. Open the AppManager in Cytoscape and pick Wikipathways from the list of available apps in the store.

How to run WikiPathways-app with Cytoscape 3

  1. Download Cytoscape 3

  2. Copy the jar file into the Cytoscape Configuration directory (if you built wikipathways.app, you can find the jar in cytoscape-wikipathways-app/wikipathways.app/target/wikipathways.app-0.0.1-SNAPSHOT.jar)
    cp wikipathways.app-0.0.1-SNAPSHOT.jar ~/CytoscapeConfiguration/3/apps/installed

  3. If you have Cytoscape 3 running, the app should now show up or be updated. Otherwise start Cytoscape 3 and get started.
