Iron out the big API issues (tracer indexing, saved state API) and add features required for CMIP (running means, global sums).

On Jan 23rd, I closed some open issues that had been resolved and moved the remaining to the MARBL1.0.0 milestone (condensing along with remaining "Finalize API milestone" issues)
