SPARpipe v0.5.0

Reasonably complete main release

Most user-friendly version so far:

  • Comprehensive and consistent documentation
  • Expanded input checking (e.g., MakeJunctionsFASTA.R)
  • Better handling of primers that anneal across exons in MakeJunctionsFASTA.R

Expanded functionality:

  • Tables and figures documenting mappability per sample
  • New normalization mode 'pCtlMedian' based solely on negative controls
  • New plot showing effect of normalization on SSMD of negative controls and top effective treatments

The reason why this is not a main version release is that (a) an expression module is not yet included, and (b) it has not been tested comprehensively. In particular, no testing on MacOS has been done (although it probably runs fine).
