I believe this PR:

tidies up some of the helper functions (ensuring that doing so does not change their outputs). See Some passed arguments are useless #4.
adds a couple of additional analyses which were done for reporting in my thesis.

I am not merging it so as to leave main as close as possible to what was used in the paper.
