The --prodigal_file option is now replaced with --gff for clarity, since GFFs from other sources than prodigal can also be used. --prodigal_file will still work, but it's hidden in the help page. Additionally, the --f option still had a bug, which is now fixed.

The fasta splitter function was not behaving well with contigs with ids with spaces in them. That is now fixed. Furthermore, for the --f option I included a new output fasta file that contains all the size-filtered contigs whokaryote did not classify (because they had < 2 genes for example).

Fixed some bugs that caused problems when contig headers were numbers, and now use python instead of bash to write eukaryotic and prokaryotic contigs to separate fasta files. We also increased the readability of the README and added instructions on how to install whokaryote via bioconda.
