RNASeq DE naming error due to "." in sample

Sample ID's are erroring when names include ".R[A-Z]" during DE, but not during QC. I assume this is due to the fact that the script is somehow filtering after ".R" to remove the R1/R2 from the fastq file name.

If this can't be fixed, then should at least be a note in the documentation.
