For e.g. WP1244 I see three references on the page, but there are no references in WP1244-refs.tsv.

hmmm I need to look more into those because the publication references are not referenced anywhere in that particular pathway. So they shouldn't be present. That links to a former bug in the reference manager. I assume that's why they do not get extracted when I create the -refs.tsv file.

Confirmed. This is still an issue. It occurred again with WP5303. My "hack" was to simply add a BiopaxRef manually and then it was processed correctly.

How do references get added without being assigned to a pathway element? Is that something PathVisio should enforce?

I guess it could also be a GPML validation check?
