Forgot to post this earlier, but nifti2dicom seems to force reorient to RAI before writing dicoms, I have Yingli looking into compiling a version with a more flexible flag, so will keep posted here

Note: this is an issue for 2D (thick slice) images that don't happen to be in RAI (e.g. the FLAIR scans from eplink)

update on this - haven't tried it yet, but we have a new version here: https://github.com/ylugithub/nifti2dicom/releases/tag/v0.4.20210412
