Once you black list an app then other tweaks also get disabled for that app like SSL Kill Switch 3. I do research analyzing SSL on apps by using proxies to inspect the traffic and some apps use certificate pinning to make sure no MITM can't be done. On jailbroken phone you can use SSL Kill Switch (https://github.com/NyaMisty/ssl-kill-switch3) to disable certificate pinning but it seems if you disable jailbreak detection using roothide SSL Kill Switch doesn't do its magic or gets disabled.. any way it can be excluded from disabling list if that's what is happening?

This is intended behavior by the Manager application. You'd need to either stop blacklisting the application or use a whitelist injection tweak like Choicy.
