Encoding used for special characters are not being converted correctly. One example is $\sigma$ which produces the sigma symbol in line. Currently, this is being determined to be a missing or bad character showing up as a blank square in the text. According to Al Brown we may want to try using a different font to represent it or look for alternates in unicode that will encode into UTF-8 (that’s the most common reason for something showing up as a blank).
