6187 Killed Error #104

Dear NeuroDesk Experts,

I repeatedly got this error while running a command on neurodesk. I'm not sure if this is related to the software i'm using or neurodesk itself.

In addition, i ran this command on a different PC few days back and it was executed without any errors.

Please what do you think?

what do you mean with "different PC"? Did you also run it in Neurodesk on the other computer? Did you run the same version of mrtrix?

Yes, i ran it on Neurodesk but with a different computer which had lower specifications, this current one i'm using is higher. The version of mrtrix is also the same.

Hello @Joanone @stebo85

Processes in Linux might be automatically killed (i.e. terminated) if they run out of memory. It might be possible to trace the system logs to find out what happened exactly:

If it doesn't tell you too much, can you please:

Open a terminal in Neurodesk
run dmesg > log.txt
attach log.txt to this discussion

okay @civier , thanks! I tried running the command in step 2 to attach the log.txt file but i got this rather:

dmesg: read kernel buffer failed: Operation not permitted.

I'll go through the link you shared in details and see if i can go round it.

@stebo85 @aswinnarayanan Do you have a clue why dmesg won't run on Docker on Windows, but I don't have an issue running it on Docker on Linux (Neurodesktop version 20220124)?
Is it really taking messages from host rather than from within the container?

@stebo85 @aswinnarayanan Despite this issue being solved, I'd still be interested to know what is the best way to find out why a process on a Docker running on Windows was killed? So if you know how to display dmesg (or its equivalent), that would be helpful.

This one (I assume it's the PC where you get the error) only has 2GB of memory available for the docker container, which is not enough. Can you check in the docker settings how much memory you provide?

@Joanone Many thanks for helping us with diagnosing this issue.
Might I ask if 2GB memory was the default when installing Docker for Windows, or whether it's a setting you chose at one point in the installation? Hopefully, we can use this information to develop some guidelines for users.

@civier My pleasure. I suspect 2GB was the default, because throughout the installation, i don't remember checking the memory capacity for the docker container. I didn't know i had to also, i'm a bit new to using docker :).

But today, after i checked the settings in docker, and increased the memory from 2GB to about 50GB, everything went back to normal.

@neuro-sevas (Stefanie, David White's student) Would you be willing to try and install Docker on your Windows 10 (following the instructions here: https://neurodesk.github.io/docs/neurodesktop/getting-started/windows/), and see whether 2GB is indeed the default setting? If this is so, maybe we should discuss on a recommended memory setting that would accomodate most Neuroimaging software, and include instructions on how to change it in the Windows installation page: https://neurodesk.github.io/docs/neurodesktop/getting-started/windows/
It shouldn't take much time to test it out, but will be very useful for future users

Using the WSL2 backend I can't see memory stats in settings but running docker info in PowerShell returned a value of 12.43GB for memory (the PC has a total of 16GB RAM).

Thanks a lot Stefanie for looking into it. Do you mind running the Neurodesktop container on your Windows 10 and make sure it is indeed has all of that memory allocated to it? (follow Steffen's instructions earlier in this thread) Maybe there is an allocation of memory per running container that is set to a lower value than total memory available for docker. Best, Oren

Seems good. I now wonder why Joan had only 2G available? Maybe we wait to see if other users encounter the same issue. In the time being, Steff, maybe you can find our how to change the memory settings of docker on Windows (in settings, I understand), and add it to the FAQ section of NeuroDesk. Users usually have a process killed, so maybe you can write a solution to the question "I got an error message 'XXX Killed'".
