How can I get this working in eclipse? Also, will this show any basemap and layers as 3d?

With authority of Nutiteq monsters:

Yes, technically you could show any basemap (most of known ones i guess).
Third dimension isnt involved cause Nutiteq just drives cameras in order to give such ilusion.

Get it working in eclipse is quite easy, just import all code into your workspace and take care of removing java from source folders.

Good coding with this fantastic SDK!.

So it is not 3D? What do you mean "take care of removing java from source folders"?

Please check https://github.com/nutiteq/hellomap3d/wiki/Get-advancedmap3d-to-start guide, this has helped some to get the sample project to work.
