Do you have wget on your system?
Do you have write access to the folder you're in?

I am facing the same issue with bacteria.pl script where out of 2 million genomes I could only download 46K. Besides Protozoan genomes are only 96. Using the scripts provided here

I have enough space on my system I can assure you that and writing permission with wget as well
