In the results of my annotation, I noticed that some of the new genes I annotated overlap with other gene regions in the original GFF file. I suspect that this part may involve the dissection of genes that do not belong to this gene family.These genes are shorter due to the dissection of other annotated genes, and I don't believe they are valid genes. When identifying HMMs, only one HMM was used to annotate a gene family. Can I exclude these genes in subsequent analyses?
