It seems that exact synchronization is impossible when using VBR encoding for MP3s. In my case there could be what seems like a second of error when switching between the two versions of the song. I made sure that both songs are exactly the same duration and are in perfect sync to rule out any issue on my side.
There's probably nothing that could be done to circumvent this issue but that might be something worth highlighting in the readme.
