There is not enough information here to resolve your issue. For example, what version of MathJax are you using? What browser(s) are affected? What operative system are you using? Can you inspect the DOM elements and see if there is a background color specified for them? (That is, the CSS on the page may affect this.) Is there a page that we can look at to see the issue in effect?
