Restructure config file to reduce number of top-level keys

Since the config files are dicts that have no ordering, our config, with many top-level keys, becomes very disorganized when e.g. the config file is written to the output folder (where the keys are sorted alphabetically)..

We can bat around some ideas of top-level organization in this issue before implementing it in a PR
