TreeSAPP currently lacks any tools for determining the optimal model to use for inferring a phylogeny. This position in treesapp create could be filled by either modeltest-NG, or by IQ-Tree's modelfinder.

Currently leaning towards ModelFinder-NG as they support templates for the different tree building software (e.g. RAxML-NG).

Alright, this isn't exactly true as -m PROTGAMMAAUTO is used when inferring a phylogeny from amino acid sequences with RAxML but it would be ideal to have a single tool that is independent of the tree building step.
