The run_mgm.pl code is incomplete

When I used the -- aa and -- nt commands, I found it impossible to compare the process files and ultimately output the results.
Therefore, I have read the code of run_mgm.pl and found that this part of the code is missing compared to the merged code（MergeMGM_FASTAs）. Due to my limited coding ability, may I ask if it is possible to supplement it
