Here is an example call:

run_mgm.pl --seq test.fa --out test.gtf --aa test.aa --nt test.codingseq --format gtf

My expectation was to find 3 output files: test.gtf, test.aa, and test.codingseq. What happens, though, is that I get only the file test.gtf.
