An example for how the metadata file should be formatted for cases of dual indices would be useful.
The readme states: "Metadata about the samples should be given as a headered metadata TSV file with
two columns 1. sample_id - the id of the sample or library. 2. barcode - the
expected barcode sequence associated with the sample_id." However, it is unclear how to specify multiple barcodes in this file. Should they be separated and in one field, split into multiple fields?

I'll leave this open until we update the documentation, but the metadata file just want both/all the barcodes for a sample concatenated together, in the order they are read. So e.g. for a dual barcoding run, if a sample has index1=ACGTACGT and index2=CCTTGGCC, the you'd just put ACGTACGTCCTTGGCC in the barcode field.
