Check if Singularity argument pwd works

There's the argument --pwd that could, possibly, be used to work around the simplification issue where you need to submit the job from someplace upstream from the output and input directories.

--pwd isn't an argument for the instance command, but it is for run. We're using instance right now but can try out run at some point.
