I dont know whant migh lead to this behaviour but no mattart what i do (change css file for example)
all pages are regenerated.
What migh be causing this unexpected behaviour?

Beside that there is even more strange behavour. If i change lets say style1.css it regenarares all paged documents and next time when i change style2.css after the regeneration it detects changes in style1.css and regenarates again. After several edits it remembers all of them. Its realy wierd.
I tried paching the paged plugin allowing generation of pages only once. This way i have this strange behaviour only after the first generation. And later on it dissapers which is why i think that paged plugin is making this problem.

Is this still happening with the latest versions of DocPad, the paged plugin, etc? If you turn off the paged plugin, does it still happen?

I'll try again and let you know. Back then I forked the plugin and changed
few things because of performance issues.
