Update CodeQL GitHub Action to v3

Issue Description

We are currently using v2 of CodeQL in our GitHub actions and that is being deprecated December 5, 2024. We should look into updating this to the supported v3.

Part of this issue will include identifying all of the repos and workflows that require an update.

• Workflows that use v2 identified
• Version updated to v3
