Thank you for sharing the codes. Unfortunately, I can't find your pre-processing script as described in the section Data preprocessing. Can you share the pre-processing codes? because my datasets on mtSC performed badly, it is likely because of the incorrect procedure of pre-processing. On the other hand, I followed your suggestion to download datasets used in mtSC, but there is a great difference in terms of cell types. For example, there are only nine cell types in your supplementary table S11 (brain datasets), but I got 65 different cell types (such as 'CR', 'Lamp5', 'Pax6'). I guess you reassigned the cell types based on your domain experiences. Thus, can you share the pre-processed datasets or the script for preprocessing the cell types to achieve the same cell types described in your supplementary?
