Hi,
I tried to use transrate for the transcriptome assembled by trinity.
However, SNAP fails with the following error message:
Ran out of scoring candidate pool entries. Perhaps trying with a larger value of -mcp will help. SNAP exited with exit code 1 from line 490 of file SNAPLib/IntersectingPairedEndAligner.cpp
I would be very grateful for any help with this.

I had the same problem and while looking for a solution, I ran into this: #204

I haven't tried yet, but it might help you too.
