I'm no Python God, but as I understand the code it is using mkstemp which itself makes the temporary file in /tmp unles TMPDIR, TEMP or TMP environment variables are set. Hence I have been fighting with IOError: [Errno 28] No space left on device for some time without being able to understand why given that the hard drive and temp location specified in qiime_config were not filling up.

Yep, this is known issue #1515

I'm not sure what's the current workaround.
