fwiw this also happens if you use the "Upgrade" option. It will extract the RetroArch-Win64 into the root of your RetroArch folder as opposed to overwriting it.
Just did a new install into a folder called RetroArch.
Cores folder ends up as RetroArch/cores/
Everything else ends up in RetroArch/RetroArch-Win64/
Cores folder must then be moved to RetroArch/RetroArch-Win64/cores/
Install directory must then be updated for updates to work.
