I've noticed this with my GaussianKernel script; if I choose a sigma around 1.34 then I see strange values in the connection weights if I generate the connectivity, then run the expt within the interface. I also saw strange behaviour with my WIdeningGaussian script. The workaround is to do the connectivity, then save the project, close it and re-open it (or close and then simulate from the cmd line).
