Both Deadshot and Eagle Bow somehow got damage bonus.
Longbows do not get damage bonus, at all.
Composite longbows get the bonus due to increased Strength required to pull the string.

Assuming the same enchantment level, longbow gets +1 to hit over shortbow, composite longbow gets +1 to hit and +1 damage over shortbow.

I think the intention wasn't to fix them but rather to restore their BG1 stats by players' request. There are more item inconsistencies (e.g., slings), but I'd like to see some more comments as to what players expect.

Changelog explicitly names them bug fixes:

  • Fixed a bug with the Eagle Bow having a description and abilities lacking the +2 damage bonus
  • Fixed a bug with the Long Bow of Marksmanship having a description and abilities lacking the +2 damage bonus, and corrected proficiency to longbow

I think it should be removed, but if not, there's got to be at least some internal consistency.
If these bows are reverted, then all bows should be reverted. And if we're reverting all bows, then why not all other items? And why stop with items then? Spells are next.
We can draw the line pretty much anywhere, but it has to be drawn. There's got to be some more or less formal criteria for such decisions, not just pick and choose. That's what I expect.

@skellytz, I think @burner1024 is right.
As BGT is a game in its own right, it is preferable to have consistent rules.

I Vote for: removing damage bonuses from all BG1's bows as in BG2

As characters using bows are somewhat unattractive/ineffective as the game progresses anyhow, I don't see how making the weapons and tools at their disposal even weaker would accomplish anything worthwhile.
