Simplify configuration settings and remove ruleconf

Rule-specific configuration is overly complex. With the snakemake options --set-threads and --set-resources, resources and threads can be removed from schema definitions. This also goes for envmodules, which rather should be loaded via a global config/envmodules.yaml file.
