reference path issues when you have ##Regular Installation

I created a new venv and ran ##Regular Installation instructions.

running snakemake -j, has issues where things exist/are created in the regular simulations folder, but there are references in manifest that when running this way point to the installation's site-packages folder for finding files. Here are the issues I saw:

I ended up creating the download folder manually

I created the eradication_found directory manually as well

empty dataframe whereever it's looking, creating this issue:

manifest says:

[stitova-idm]

Not an issue with developer installation
