I currently really like the way the example looks, but if there are any suggestions I'm all ears :)
Is there a reason why so many of the doc files have been updated? I have changed very few files.

Please ensure this works on all different machines (especially checking on windows could be a good idea).

I have just written a brief protocol describing how we did took the scans and how i then processed the data. Please could people let me know if anything needs to be more detailed, requires reformatting or any other detail should be added (eg how should I credit the scans?)
