Modify motionCorrection, indexMovie, and calcPxCov to save progress if terminated

We should modify the three time consuming functions (motion correction, indexMovie, and calcPxCov) to save their progress if terminated by a user or because of an error not inherent to the acquisition files themselves (out of memory, etc.). Cleanup objects might be useful for this.
