Researchers have used EMOD to model other airborne diseases, such as measles and influenza, using the "generic" simulation type, which simulates a contact-based transmission mode. I recommend the web-based QuickStart (https://quickstart.idmod.org/#home/lessons/) as a first step in learning more about disease modeling in general, the difference between compartmental models and agent-based models, and the specifics of configuring EMOD. The EMOD documentation at https://idmod.org/docs/general/index.html contains more information, including downloadable example files for running simulations for a variety of different disease scenarios at https://idmod.org/docs/general/tutorials.html. This looks like a specific documentation request... and an excellent request considering COVID-19 is now by far the most widely publicized infectious disease in the world. Even if the section is stubbed with initial parameters (R0, etc.) just make sure to document disclaimers for the sample/example docs and configuration.

NOTE: I learned of IDM and EMOD specifically because I was interested in modeling of COVID-19. The New York Times has an excellent dataset and (proprietary?) interactive map visualization showing case and death stats... but this is much more powerful if combined with modeling.
