Hello,
I want to do a ROI analysis of structural MPRAGE MRI data using the newest version of the Jülich Brain Atlas (V3.1) (I am interested in parahippocampal subregions). Thus saving nii, XML, CSV and txt date in the MATLAB folder in atlas and toolbox/Cat12/templates subfolders and integrating the nifit files to the cat_default.m document the results after running segmentation of these atlases remain 0 for each ROI. There is no error in the MATLAB window. Do you know about this problem and have an idea what i can change to make the atlas ROI analysis work?

What i did so far:

  • I downloaded the documents provided from the ebrains website (niftis of left and right hemipheres; csv file of brain regions with ID, xml file with name, id and ROI colour (grayvalue)).
  • i made seperate files with congruent naming for each left and right hemisphere atlas (couldn't combine both to one atlas because ROI grayvalues changed)
  • i adapted the xml document structure and csv document structure using the documents of other atlases (e.g. neurmorphometrics) for comparison
  • i used the grayvalue as ROIid because these are the values appearing when i pass the region with my mouse just viewing the nifti of the atlas itself

I will give you a screenshot of CSV, XML and the cat_default.m passage i changed. (I will add a screenshot of the original csv and xml document so you can see what I changed)
