When I do a fresh
pip install seq-qc
on a new system, it seems to install an older version of bio_utils than the current bio_utils github repo.
If I install bio_utils first, then install seq-qc, then it solves the previous problem and starts running qtrim on the first sample, printing the initial
"Processing input as paired-end reads"
message to the log file, then does nothing for the next 8 hours without any errors.
